Besides , Goku wouldn`t have used the blast in SSJ mode if he knew it wouldn`t do anything . Super Buu was right in front of him , so Goku realized that Super Buu could stop it if he wanted , but still used it in SSJ mode , suggesting that Goku`s blast could pierce a hole through him no matter what at his original size .
Goku can sense powerlevels so he knew what level to use to make a hole through Buu since he already felt Super Buu`s power.

He basically challenged Shin Boo to a fight inside his head. Do you think he could beat him at SSj because he seemed somewhat confident while saying it? No, he couldn't.

You can`t prove that Super Buu can stop blasts from inside himself not to penetrate him . But this is irrelevant because as I said , Goku sensed Super Buu`s power so he would know exactly what level of SSJ he would need to make a hole through him , even if Super Buu didn`t let him . And if Goku wasn`t sure he couldn`t do that in SSJ , he could always just go SSJ2/3 but he didn`t .
