I'd have to say Freiza wins this one, considering all of the training he did in Hell. However I don't think Cell could at that time follow SSJ3 Goku's movements, so I don't think Cell or Freiza could make a good judgment on how they could beat SSJ3 Goku plus theres also the fact that they knew Goku couldn't kill them no matter what he did. I'd place Freiza (GT) around Perfect Cell (1st appearence) maybe it's too low but I still think it's plenty to beat Meta Cooler.
