If you don't know, Game Freak is the company which liscences Pokémon. This isn't a situation where a company owns his work, and they decide what the underlings do with it. He actually has say in what goes on with his creations. Do you know why, Mr. Nikushimi? It's because Game Freak is his company. He is the guy who stamps the approval. If he doesn't like something, it isn't gonna be in his series. If he didn't like how the manga was being done, he could've said: "Take this script, do exactly as I say, or I'll get someone else. Bai." Game Freak is his. The games are his. The manga is his. Everything that is Pokémon belongs to Mr. Tajiri.

Also, about Red being named after Mr. Tajiri, it was a tribute to him. Think of it as sucking up to the boss.
I'm not so sure. Simply belonging to him doesn't say much. Technically, the rights to Dragonball GT belonged to Toriyama (well, to the general concept of a Dragonball series) before he gave them to Toei to create it, but that can't be considered canon because Toriyama himself did not create it. I highly doubt Tajiri sat down and helped draw the manga or storyboards, just like I doubt the head-hancho at Square Enix sat down and helped make the Kingdom Hearts mango. They hire these people to do these things for them, tell them what to do, but give them a fair amount of liberty to add and change material. That's why Mr. Tajiri chose to use the words "most closely resembles" instead of just coming right out and labelling it canon. Which an author can't really do anyway, since canon is in regards to his original material alone. >_>
