Uh...Kakashi is great at thinking on his feet...he is the type of ninja that could devise an effective counter in not too long of a period. Not only that but he has far more chakra and devastating abilities than Shikamaru, not to mention Mangekyou Sharingan and Raikiri (advanced Chidori). Shikamaru has just about as much intelligence but not nearly as much experience as Kakashi. That inexperience will automatically give Kakashi an edge. He's a master of substitution, illusions, and other abilities related to the Sharingan as he's mastered it quite well. I don't think Shikamaru could take down anyone with Sharingan because there is a huge gap in abilities and chakra. Not only that but Sharingan users usually are born to be strategic geniuses. =/

I'm not saying Shikamaru couldn't devise a plan that would stop Kakashi at all, what I'm saying is that Kakashi is smart and experienced enough to counter it just as fast. Because their intelligence level rivals each others', it's kind of to be expected though.
