First off, if nothing says SSJ3 Goku(GT) is stronger then Vegito, then that goes both ways. Nothing says that Vegito is stronger than SSJ3 Goku(GT) either. Plus the fact that no one commented on SSJ3 Goku's strength is a weak point at best. Vegito was a new transformation that was stronger then the person he was fighting. Same thing with SSJ4 Goku, until Baby Vegeta went Golden Oozaru. Just because SSJ3 Goku's strength was never commented on doesn't mean shit. The fact that SSJ Goku was stronger then Buu should be common sense on how strong SSJ3 and SSJ4 Goku is. It took a SSJ4 Gogeta and a Spirit Bomb powered by the entire universe to put a dent in/kill Omega Shenron. SSJ2 Vegito wouldn't even touch that level of power.
