It doesn't even need to be stated that Goku is weaker than Super Buu, it's SHOWN in the anime...When they're inside of Super Buu, near the end Goku faces off against Super Buu, and even though Buu had lost all of his absorbtion powers, Goku could hardly keep up...

When Goku fought Kid Buu, the two were head to head, matching eachother evenly. Though Goku may have been stronger, he was NOT able to keep up for long, and was soon beaten up preeeetty damn badly.
