I think I've never ever read a character poll and was like "Wow, that's exactly what I think and my favourite character made the first place, yey!" My usual reaction goes more like "wtf...why?!".
And thats kinda logical, seeing that the fans who vote for a character in Japan are normally teenage boys and teenage boys just tend to support the main/coolest/strongest character. As in most of the shounen mangas the main male protagonist fits this description,he usually lands the first place.

Now in the case of Naruto, Sasuke is the "coolest" (and frankly most present) character as he is strong as hell, handsome, arrogant, very popular with the girls, an avenger and whatnot. Consequently most male teenagers and the majority of fan-chicks fall and therefore vote for him - predictable. That doesn't make him cool in my eyes but well, seems to be sufficient for Nishimura to further power up the character...

It's kinda sad that right now the Manga is at a point where no character is really ineresting. Deidara will be dead, soon. Itachi was and remains boring, Suigetsu and co are downright shallow, same goes for Sai and the like. Kabuchimaru's just the living proof for Orochimaru's defeat and Naruto, Sakura and gang didn't develop one inch, still out there to get icky Sasuke back. The only hope left is that Tobi's story will kick ass and that AL's identity will make us all gasp in a"omfg I would never ever have expected THAT holy shit, that's awesome Oô" way. But I doubt it.
