I came to the conclusion that the Mangekyou Sharingan is rather unrelated to all this. Otherwise, Kakashi, who also had the Mangekyou Sharingan, and who knew that the Kyuubi was inside Naruto, could 'see' it and appear in Naruto's mind to suppress its power rather than using those sealing notes. So it is more related to the Uchiha in general than to the Mangekyou Sharingan.
