The Kyuubi's statement "Eyes with such power & chakra even more sinister than my own" wasn't referring to the MS. It was reffering to no other Uchiha than Sasuke & Madara. It makes more sense that it was trying to say that Sasuke is the reincarnation of Uchiha Madara with the statement "Not at all unlike what I once saw in Uchiha Madara".
