When the Buu Saga started, Goku in normal form was quite the match for Goten or Trunks in SSJ1 form. Assuming that a fusion has power almost equal to one of its counterparts in the next evolution form (I have explained this in more detail in Goku SSJ4 vs Vegetto SSJ1 topic), Gotenks normal form should be as powerful as Goten or Trunks in SSJ form. So I don't see how, if two people (Goku and Gotenks) were equal in normal form, one of them would be stronger in SSJ3 form than the other in SSJ4. Besides, after DBZ, Goten and Trunks stopped training almost altogether, so their fusion would be much weaker. When they faced Babi-Vegetta, Goku stated that their fusion would not stand a chance, whereas Goku SSJ4 at full power could win, and so it happened. Even if we consider this logic non-canon, and work on DBZ logic, SSJ4 Goku should be almost as powerful as SSJ1 Vegetto, who wiped the floor with Buu w/Gohan, who in turn could easily destroy Gotenks SSJ3. All evidence leads to the point that Goku SSJ4 is a lot stronger than Gotenks SSJ3.
